First, it’s not known at all that it wasn’t Trump’s man who made that change. He is in charge, after all.
Second, whistleblower protection, is about protecting their jobs and their status, not keeping them on a particular case. If there was a reason to remove them — including them, taking something to the media that the lead felt compromised the investigation — then, it makes sense that they be removed from that case. 
The DOJ is unable to say whether or not they are involved in the decision to remove that person’s team. That means all you have is your speculation on who did it, and whether it was the right thing to do.
If your tendency is to leap to the conclusion that the DOJ is nefarious , then you are going to think what you say here.

They were sure it was real, they covered it almost 24/7 with interruptions in the coverage only to tell you other lies like border patrol agents whipped migrants (they didn’t), or Jussie Smollett was attacked by Trump Supporters (he wasn’t), or Joe Rogan took horse dewormer (he didn’t) or Republicans are banning books (not one single book has been banned in the US), or – one of my personal favorites – Hunter’s laptop is Russian disinformation (it wasn’t), but otherwise it’s been Russia, Russia, Russia until today when all the sudden they don’t want to talk about it anymore. Wonder why?
