The precedent has been set that state governments are allowed to make laws that restrict otherwise illegal acts (Employment Division v. Smith), but that doesn't mean they aren't allowed to have it as part of their beliefs.
So to answer your hypothetical, a religion that believes in cannibalism would be allowed to organize as a church. They would not be able to practice cannibalism assuming it is already illegal, and would presumably have to settle for some kind of symbolic or metaphorical alternative. I think there is precedent for substituting bread and wine for flesh and blood during sacred rituals?

He didn't place a tree with forbidden to eat fruit in the garden, knowing it would be eaten.
He also didn't drown the world when his creation didn't behave as he wanted too.
He didn't tell people to go to war, or obliterate entire towns, down to the very last infant and livestock.
He didn't send his only son to earth just to have him killed.
He didn't have a righteous follower, whose loyalty he wanted to put to the test just to show off (while knowing before-hand the results of said test).
